Messi gave his side the perfect start when he side-footed home calmly inside the box from Arthur’s cute pass with just three minutes on the clock.
Barca couldn’t add to their lead in the first half and were made to pay when the hosts equalised through defender Jan Obril’s 50th minute strike.
Despite that setback, Ernesto Valverde’s side remained calm and took the lead for a second time when Peter Olayinka deflected Luis Suarez’s cutback past his own goalkeeper.
