The Icelandic team largely dominated the first half as the Eagles tried to settle down in the game.
Musa finally broke the deadlock in the 49th minute before sealing victory for Nigeria in the75th minute of the tension sapping tie.
Against the run of play, Iceland won a penalty but Gylfi Sigurdsson blew it in the 83rd minute.
With three points from two games, Nigeria is now placed second behind Croatia who are on six points, while Argentina and Iceland are on one point each.
The Gernot Rohr side will keep a date with two-time World Champions Argentina on Tuesday for their final group game.
